Qualities is a category in your Journal which displays a list of events that affect your storyline. You can view them on the right page in the Journal tab of your Gazetteer, which is just marked "Journal".

Qualities are many things: some of them mark small standalone quests, and some are individual stages of progress or branching storylines in greater adventures. Certain Qualities are favours and menaces that might affect other events in your voyages. Qualities can be broadly split into two types: Stories and Circumstances. In early versions of the game, these two were presented differently, but those two categories have been merged since then. Nowadays, the only distinction is that Stories show their numeric value when you hover over them in the Journal, and Circumstances do not.

Internally, the game uses the concept of Qualities much more broadly: virtually everything is a quality. Not only Stories and Circumstances, but also Accomplishments, Goods, Ship statistics, and even the current assignment of Officers are treated as Qualities, with an id, a numeric quantity, and other common information. The type of the quality determines which part of the UI it shows in, and other things (like whether it takes space in the hold).
